What the devil is going on?

Hi
So I have been shooting for a good long time, yet there is a soultion to a problem that yet eludes me.
When sighting in a new pistol or revolver, i like to set it on a bench, or at least rest my elbows on the shooting bench--the ranges where I shoot generally do not have chairs or stools... So i take my shots and they miss--usually low. I stand up, and take a weaver stance and the shot is generally right on. Why the difference? Same sight picture, only a difference of a couple of feet vertically...drives me nuts. So thats the story--I try to steady a shot on a bench and something happens, i miss low.
Any ideas? Help?

Maybe change in grip due to feeling more secure with your elbows on the rest? Or you may be droooing your head due to your arms being lower. This has really helped me out.

The ideal would be sitting with your hands resting on some type of bean bag. The bean bag is, of course resting on a table. I wouldn't think having the elbows do the support thing would be very stable.
 
Geometry...

How you rest your arms changes the way the recoil moves your arms and therefore the gun.

Different recoil pattern makes different shot placement.
