A few thoughts

If the pin in the cylinder doesn't line up with the hole in the ejector, it won't close.

If there is crud behind the ejector it won't close.

If you unscrewed the ejector with out supporting it with empty cases or snap caps ect., it may be bent and won't close.

Make sure it is screwed down all the way.

Make sure the rod isn't bent.

how can I tell if it bent (the extractor), is it noticeable?

Not sure there. Maybe someone who knows more than me will chime in.

Can I simply roll it on a flat surface to check?

You can eyeball it but the best way is to chuck the rod in a drill press or lathe and use a dial indicator.

the gears are touching the back plate.

It may need to be fitted then.
